What weight difference (roughly) is there on a (approx 2003) nitro funny car body as opposed to a methanol body?

There is just too many variables.
Are you talking mounted. tinned, treed and full wings? Original lay-up? Who laid it up? How many times has it been blown up and repaired? How many times has it been painted? What team did it come from? Is the alcohol body treed with titanium? How thick is the tin?
I have seen 'alcohol' bodies come from the factory as light as 60 pounds for an alcohol style lay-up. Then I have seen finished and running fuel bodies weigh 280. Some of the lighter fuel lay-ups required more bracing and tree work that actually weighed more than if they original lay-up was heavier.
If I were to make a rough assessment on averages that I know of, I would say complete body in that time frame would weigh about 60 pounds more (average) for fuel.
    I hope this helps.

Yeah didnt think of all that but I was after a general rough answer.

There are a few bodies were looking at one of which is a later shape fuel body, the other is a earlier alky body.

Ok is it worth the possible extra weight for the aero advantage that the later body will give?

NO! As of the 2001 bodies, they were made and designed for top fuel and have huge amounts of drag in them that the alcohol guys do not want!!!
That is why the Jay Paynes and Manzos of the world stuck with the 99 camaros and firebirds until recently when people started making alcohol specific bodies again. Those fuel bodies were so much worse in relation to the drag through the air, that if they are the same exact weight, they will be slower in ET and MPH.
The more specific you can get about what bodies, the better the answer we can give.

That makes an awful lot of sense. I didnt think of it like that.

The bodies are a 2000 Avenger and a 2003 Pontiac. We wanna get it right.

Also want to buy the best we can for the money, but the most efficient too.

Ok to put a different spin on it, what is the best body to go for in terms of aero and less drag?

    Thanks for replies.

Thoes Stratus deals are like trying to pull an anchor down the track. Gonna have to cut it, pull in some spots and cut off some lips to get it close to the Firebird. And the 03 firebird will take quite a bit to get it to slip through the air like the Avenger.
If the avenger is in good shape, I would look at that. Plus it is old and should be much cheaper. :D
